New CRyPTIC datasets

The original CRyPTIC publications were based on a dataset resulting from a data freeze in April 2020. This dataset (v1.1.1) could be downloaded via an FTP site. Since then the consortium has continued to receive additional samples and data from its members and there have been a number of improvements to how both the genetic and phenotypic data are processed.

This includes updating the bioinformatic pipeline that ingests the FASTQ files and produces a consensus genome and the resulting predicted effects on different antibiotics. 

We have

  • deposited the original v1.1.1 dataset into Zenodo, a public data repository operated by CERN
  • added two further versions (v2.1.2 and v.3.4.0) that contain additional samples
